This page lists where RiboPilot and its tools keep their large files, which files you should back up, and what needs an internet connection.
Where the big files go
| What | Default place | How to move it | Typical size |
|---|---|---|---|
| Container image (Docker) | Docker’s own storage | Docker’s settings | 2.6 GB to download, 7.7 GB on disk, one per RiboPilot version |
Container image (Singularity, profile from
generate_config()) |
NXF_SINGULARITY_CACHEDIR if set, else a
containers folder in the reference folder |
container_cache in generate_config()
|
about 2.5 GB per copy |
| Container image (Singularity, built-in Hydra and SEDNA profiles) |
NXF_SINGULARITY_CACHEDIR if set, else
<project>/work/singularity
|
NXF_SINGULARITY_CACHEDIR |
about 2.5 GB per copy |
| Singularity’s download cache | ~/.singularity/cache |
SINGULARITY_CACHEDIR (Apptainer:
APPTAINER_CACHEDIR) |
grew 4.9 GB in one pull |
| Singularity’s temporary files | /tmp |
SINGULARITY_TMPDIR |
|
| Nextflow’s own files | ~/.nextflow |
NXF_HOME |
grows when runs use a pinned Nextflow version |
| Reference databases | a folder in your home; RiboPilot::ribopilot_ref_dir()
prints it |
RIBOPILOT_REF_DIR, the ref_dir argument of
new_project(), or Settings in the
Reference step |
4 MB and 16 MB for the two test databases |
| Cluster profiles |
~/.config/R/RiboPilot on Linux |
profile_dir, or R_USER_CONFIG_DIR
|
tiny |
| Taxonomy copy | <project>/.taxonomy |
(one per project) | about 0.5 GB |
| Nextflow working files | <project>/work |
(one per project) | 0.9 GB for the test project |
Home folders on clusters are often small. Put
NXF_SINGULARITY_CACHEDIR,
SINGULARITY_CACHEDIR, SINGULARITY_TMPDIR, and
RIBOPILOT_REF_DIR on project or scratch space, for example
in your lab’s .Renviron and shell profile.
Inside a project folder
| Item | What it is | Keep or delete |
|---|---|---|
.sqlite |
Every result and decision. | Back it up. |
.config |
How the project runs. | Back it up. |
mapping.csv |
A copy of your mapping file. | Back it up. |
.taxonomy/ |
The taxonomy copy. | Can be rebuilt: Assign Taxonomy downloads it again. |
out/ |
Per-sample outputs, and your exports in
out/export/. |
Keep. |
work/ |
Nextflow’s working files, needed for Resume previous run?. | Safe to delete once every sample is locked and exported. |
work_ref/, .reference/
|
Working files of reference builds. | Safe to delete once every group is Ready. |
work_recheck/, .recheck/
|
Working files of the recheck that Update on Annotation Review runs. | Safe to delete when no recheck is running. |
.nextflow/ |
Nextflow’s record of finished work, also needed for Resume. | Delete only together with work/. |
.runs/ |
One Nextflow log per run, the run reports, cluster job scripts, and the scheduler’s logs. Run Reports reads it. | Logs; keep while you need them. |
nextflow_logs/, jobs/, logs/,
.nextflow.log
|
The same, from older RiboPilot versions. | Logs; keep while you need them. |
.ribopilot_run.lock |
Exists only while a run is going. | Leave it alone. |
What needs the internet
- The machine that runs Nextflow downloads the container image (from Docker Hub), and a pinned Nextflow version when yours is newer than RiboPilot supports (from GitHub).
- The compute nodes reach NCBI: to download reference sequences during a run, to BLAST a contig at NCBI when the bundled rDNA database in the container finds nothing, and for the Reference step’s record counts and database builds.
- The R session that runs the app downloads NCBI’s taxonomy (ftp.ncbi.nlm.nih.gov) the first time you press Assign Taxonomy.
Running with no internet on compute nodes
- Where there is internet, pull the image once:
singularity pull ribopilot_<version>.sif docker://macguigand/ribopilot:<version>. - Create the project with that file as its container, for example
container = "/shared/sif/ribopilot_<version>.sif"inRiboPilot::new_project(). - Set
NXF_VERto your Nextflow version, and run Nextflow once where there is internet, so that version is cached. - Build the reference databases beforehand, where there is internet.
- Optionally,
export NXF_OFFLINE=true.
An offline run still assembles and annotates every sample. Contigs
the bundled rDNA database cannot match get the
contaminant_unchecked warning and the triage flag “BLAST
screen has not run”. The low_identity check is skipped with
no warning for genes whose reference sequences are not already in your
reference folder. Once you are online again, set those samples to Ready
to run and press Update with Resume previous
run? ticked to fill them in.
